Walters is making smart decisions.

For all those who were hoping that Lydia just self-promoted herself to captain: Shooting the captain and calling "it" might work pretty well on a pirate ship, but on a marine vessel - not so much.
She might have been able to pull it off with a little more time - but when you're being chased by pirates? An unaffordable luxury. Deferring to Walters who was second in command and forcing him to make snap decisions is the smart move.
